He was the last Catholic bishop of the diocese of Naumburg from 1542 until his death. In 1539 Cardinal Albrecht of Brandenburg appointed him as a councillor to Mainz. In the Naumburg bishop's dispute, he was supported as a Catholic candidate by Emperor Charles V, although he was sympathetic to Protestantism and was always active in mediation. Only after the victory of the Catholics in the Battle of Mühlberg in 1547 could he prevail in the Naumburg dispute. During the battles between 1542 and 1547 Pflug spent most of his time in exile in Mainz.
